The 2 angled holes are used for the second exhaust mount. I used a mount which is very close to the original Nippy from an MGA. this only required  2 holes to be  re drilled in the mount to match the original holes in the rear cross member.
Chris Gould's book on the Nippy has details of each of the 3 mounting brackets.

Matthew i don't think the holes your pics show are the correct ones for the exhaust mount.
