The windows should wind down to just below cill level. If they don't, it's very likely - as has already been suggested - that old repairs are preventing them from going all the way. RP doors were very badly designed and are extremely prone to rot and/or frame failures. Very few of the dozens that we've worked on have still been in original condition and most repairers have not understood how the door was supposed to work.
If the frames have been messed about with, it probably isn't worth trying to spot-repair them. I'd replace them entirely with a new set made to the correct pattern - I have to declare a commercial interest here!
