For those without lathes much can be done in a drill press. Nuts can be held sationary while a file on a block of wood is pulled under. Then nuts can be finshed by dabbing down onto emery paper etc.

I've certainly found Bob's suggestion is a good way to tidy up recessed tappet screws.
